They are absolutely gorgeous hunni, I too love the little leggie sticking out at the back. Bunnies do that too. I think you are just gong to have to get her used to more handling love as there are times when they have to be picked up, like for nail cutting as you say. I really hope she improves.

I'm sure once Snuggie's had the babies, she will be happier about being handled. Her nails can wait a few more weeks, I'm certain - it's more important than anything else that she feels relaxed at the moment. It sounds like being handled is really stressful for her, so I'd just keep a close eye, but leave her to it unless you think she needs medical assistance.
Charlie didn't have her babies until we'd had her for 2 months, so she must have literally just got pregnant when we got her. That meant we did have a good few weeks to get to know her before she started getting heavy, but she was a laid back girl anyway. I see Snuggie is am Abyssinian, and in my experience they tend to be the most outgoing characters - really lovely, intelligent and full of personality, but definitely more the type to let you know if something displeases them! Charlie was a Rex and they've always been my laid back 'go with the flow' characters.
Chocolate sounds like a typical boy coming into adolescence - he knows there's a female there and he wants to get to her! If him biting the bars is making him stressed or bothering Snuggie, then it might help to move the cages slightly apart for a while, or put up somethign solid in between to stop him thinking he can get rid of the barrier if he works hard enough. They'll still be able to smell and hear each other and get companionship from that, but not having the physical proximity might calm things down.
With you saying they're both a bit bitey, I just thought I'd ask if their skin looks okay? No dry, flaky red skin or bald patches? A lot of guinea pigs from pet shop come with free mites or lice included, and this itchiness can make them a bit nippy. Just something to bear in mind.
If you do find anything, you could just take Chocolate to the vet and explain about Snuggie being pregnant, as it might be that any treatment would be safer after she's had the babies.

Aw, your Charlie was adorable. She's definitely got that pregnant pancake figure going I love the jigsaw fleece. I haven't seen it in the fabric stores around here. Great fleece

You can get small pieces of Lauan or Plexiglas to put on the inside of Mr. C's cage, so he can see Snuggie, but not chew the bars. His bar chewing may be stressing her, as she's getting uncomfortable, and his chewing is very demanding of her. Even a piece of coroplast, which is easy to poke holes in and zip tie it to the end of his cage. It will block his view of her completely, as well as preventing him from chewing on the cage.
I would say to let her nails go for now. She has a lot more on her mind than getting her nails clipped, and there's really no way for you to hold her that won't really bother her. There's plenty of time to do her nails once the babies are born, and she'll probably welcome an excuse to get out of the cage by herself for a little while.
